Note that I know how to do that manually. I want the run configuration to do it, or IDEA stopping ignoring file changes

If you know how to do it manually, you can write a script and launch that from the run configuration.

By manually I mean opening the files themselves in IDEA, or hit invalidate cache in the file menu, or right-click -> Synchronize on the files
