As maintainer of ktlint (kotlin linter and formatter), I am asked whether ktlint will support Fleet. Does Fleet supports the .editorconfig properties like ij_kotlin_allow_trailing_comma_on_call_site or does it have its own set of formatting properties?

IntelliJ’s .editorconfig properties are propagated to Fleet’s IntelliJ backend. Since it relies on IJ backend for formatting, those properties are meant to be used for formatter configuration, yes. Does that answer your question?
