In my run.json, I have environment variables with secrets, that I don’t want to commit to a repository, so I have excluded the file. But it contains a bunch of other useful info, is there a way to separate secrets from the run file?

It is not possible currently. We have a request for this. Please vote for it in our tracker: _<https://youtrack.jetbrains.com/issue/FL-12860|FL-12860> Add Option to set Run Configuration environment from file_
